Her bonus scene is part of Aiyana's events, who you can meet at Havaria Port. The scene is unlocked when you talk with Aiyana in Aldlyn above the inn after you returned her blade Eagle back to her.
If you picked the choice not to return the blade to Aiyana, then that is the end of her events, and therefore there will be no scene of her together with Flora.
