This is a game about Iwata's life and journey, right? That doesn't mean you need to control Iwata, necessarily.
Perhaps you take the role of a nameless observer whose role shifts to fit Iwata's Story; a classmate, a HAL employee, a programmer working on Pokémon or Earthbound. The princess, as it were, who Super Iwata shows up to rescue. Iwata's heroics play out across the top of the screen, while the player character is at the bottom (like the final level of Braid).
