If I update to a newer version, will I be able to keep my saves?

I generally delete the older version files, but since this game has such a large amount of content, I would rather not do that.

Depends on the platform.
On computers (Windows/Mac/Linux) the engine keeps the saves in a separate location from your game files, so if you delete the older version's files the saves will still be there once you install it again.

Also if you're on computer I seriously recommend using the itch.io app to download an update the game, it's a lot less painful.

On phone, well if you don't uninstall the app you won't have issues.
If you download the apk and update the old installation it's all fine.

And would it be possible for me to move the save file into the itch app save folder?

I don't think there's a need for that.
It should work the same.
