When you download a new version of the game, always extract the game into an empty folder.
Do not overwrite the previous files.

But this is actually my first time downloading the game, so I haven't tried any other versions. The game was working fine yesterday, and it was only today, when I opened it again, that I noticed the issue.

So I'm not really sure what I should do now.

Maybe you are running the game from the compressed folder.
Make sure you extract the game first and run the extracted version.

Unfortunately, I don't think that's the issue. I'm running the extracted version of the game. I've been playing for about 10 days now, and I've never encountered any bugs in this amazing game before.

The bug only appears in my last 3 .save files; my older saves don't have this problem. That's why I'm starting to suspect that the issue might be related to Ren'Py rather than the game itself.
