If you run through the game missing everything, you'd lose lore and character aspects that are really important. Not every collectible needs to be "useful", besides being storytelling objects, the ones in the prologue are actually meant to be used in a future update.
Also, not all dialogue needs to branch into multiple outcomes, the agency also comes from choosing an answer and seeing how Lily responds.
