Linux is not officially supported, but we’re curious about your suggestion. Could you tell us more about what kind of transparency option you have in mind?

Perhaps something like a chroma key or a non-transparent background selector, that is, having a setting that allows you to run the game without the background being transparent. I have also noticed: the transparency does not work, but whenever I move my cursor over the game, there is a square that -is- transparent under it.
Because the transparency translates to pure back, I have been able to differentiate sprites using the setting you provide to change the colour of the outlines... Perhaps a white version of the outlines to create high contrast?

The core concept of Buns and Poops is seamless blending into the desktop through background transparency. Our current revenue does not allow us to ensure that experience across the wide variety of Linux environments, which is why we have not been able to commit to Linux support.

As a side note, the transparent square near your cursor is intended behavior, it is required on Windows to allow mouse input to pass through the app.
