Not sure if someone already suggested something similar, but I had a funny for Xerneas when it's time.
Idea is if you need to fight other Pokemon who don't want you breeding with her. Logic is that wild Pokemon know about the MC now, and are afraid of Xerneas and her breeding kink even before. Could even make it so the enemy Pokemon are dragons and get some opportunities to tie into Zygarde's interventions.
Edit: realized that an alternative if this is strange would be Xerneas making you answer questions about breeding to figure out whether she'll go with the MC or if she'll try to demand he stay with her. Too many good options with her.

I had a devilish idea for a side scene of Xerneas. It would be that when they have sex and the MC gets just before cuming she stops and lets him settle down a bit before resuming and edges him again repeatedly until finally lets him cum into her but unlike the usual amount it would be 10 times more cum being shot out and since she can heal faster than being damaged she would have a mountain size belly that would make Mew drool and demand that done to her. Had an idea for Lopunny that can be summed up in three words "sexy Lopunny MAID". The hotel that the MC is staying at has Lopunny as maids to keep the place clean and dust free since they can use their long ears to get high places. Since the MC is using the suit of the hotel his room has its own Lopunny maid or the first Lopunny maid for the hotel. So when she gets to the room she can smell the sex that has taken place in the room that she eventually masterbates while their and the MC arrives back to find her and decides to help her calm down which leads to sex. As the MC is about to inflate her she clamps her legs around him tightly so none of the cum can get out and make more of a mess since she is a professional maid.
