What should I do if I have reached level 2 of the wish (10100/10000), but the game does not count it?

I assume you mean desire 2. You need to talk to the warden (maskie) there are some other requirements but he will tell you them.
Can't remember if desire 2 is in the public build so you might not be able to access it.
