There is a option for cleaning the trash and junk in the menu when you load into a save file, although like you said some trash has its uses, so that might not be the best option. I personally feel it adds to the feel of the game. For the larger props there is a hacksaw that you can buy in the shop that can dismantle said larger props into scraps.
