after how many minutes are applications not accepted?

No at any point you can submit your game. But after 90 minutes to make it it is not accepted cause that is more then 60 minutes.

Okay, I'm little confused now. What about that 90 minutes? That number shows nowhere in rules. Secondly, I'm going to start making game in about 2 hours. Will it be accepted in 3 hours from now?

Oh yeah the game will be accepted at anytime you submit it. And you have to make the game in 60 Minutes but it will be accepted at any time in the game jam

How do you check that a game is over in 60 minutes?

By judges, that's why you should document making game, so there will be no confusion if you made it in one hour.
