Is there a process posted anywhere for updating the game without losing any of your custom content?

Your saved pilots and maps are stored outside of the game files, so you should be able to delete the game, download the new one & run it, and see all your stuff automatically. If you want to get your own eyes on it, the last tab in the options menu has a button to open your file explorer to the LT user data.
