Just went to check myself since that sounded curious! The graphics for the most part are encrypted, but the menu plugin used wanted to access some graphics in a certain way, so that particular folder from the graphics files is still viewable. I imagine the overall lineup of images inside was altered in order to fit with the game which explains elements like the pokegear and town map icons, but those functionalities were removed as bigger focus was put on the Kreatures, maps and characters.
