That has happened to me before too. I don't have a permanent fix, but I was able to get it to reset by toggling the animation portion of the paint window open and closed to "refresh" the animation. I think sometimes paging away from that map/sprite and back in the little windows might also work, if you have too many individual animations to make the other fix workable.
